Boniface set up Florian Writz for the game’s opening goal in the ninth minute.
Bayer Leverkusen went 2-0 up late in the first half through Alejandro Grimaldo.
The hosts levelled through Anton Stach and Wout Weghorst after the break.
Boniface was the provider again, setting up Grimaldo for the winning goal 20 minutes from time.
The 22-year-old has now scored seven goals and provided five assists in 10 league appearances for Leverkusen this season.
